Mine is "Wall-E"...just a beautiful, perfect film in my opinion. "Toy Story" is my second favorite; I haven't watched it in a while, but I remember it being quite fun and well-characterized. The others I haven't cared for much...well, I remember liking "Monsters Inc" but not loving it, and I mean to rewatch "Toy Story 2" due to the high praise it receives.
"Ratatouille" is my least favorite Pixar film...tremendously overrated and with no redeeming factors. It's painfully boring, unfunny, and the characters evoke no interest or sympathy in me. "A Bug's Life" is probably my second-least favorite Pixar film because it suffers from many of the same problems "Ratatouille" does: it's extremely uninteresting (every time I try to rewatch it, I stop about a third through) and the characters are flat. "Finding Nemo" is pretty bad as well.
I'm more indifferent to "The Incredibles" and "Cars" right now. I remember finding both pretty poor and trying too hard (especially in the humor department), but I might have to rewatch them to make a final judgment.
Overall, I feel that Pixar is highly overrated, but "Wall-E" is probably one of my top 5 Disney movies overall and "Toy Story" is very charming and likable as well.

I agree with everything you said except I haven't seen Ratatouille and I liked A Bugs Life.
